What is the Military Academy and what does it do?

I believe it gives you the ability to activate some small bonuses, not worth spending the tokens on it

The Military Academy grants a small bonus to troop attack strength (I believe).

I would agree with JYT in that it's not worth the cost or space in your castle.

It temporarily increases the strength of some specific troops. As you level it up. you can boost up more powerful troops.
