I'm not understanding from threads I'm reading how the tools work in multiple waves. I get two waves now and am attacking RBC's. If I reduce or cancel out the wall/gate bonus in the first wave, is it still cancelled for the second wave? Or do I need to send the same tools again in the second wave?

Also, just so I'm clear - my soldiers that defeat the flanks and survive - do they proceed to the courtyard/keep and fight the defenders there?

You have to counter the bonus in every wave, if you counter all the bonus in the first wave, in the 2nd wave you will have to counter it again.

Yes, if the soldiers in the flanks survive (or in any section) those wil fight in the keep with the power depending of the amount of sections you won.

Remember that the wall and gate bonuses have always to be countered in every wave if (for example) the opponent don't have tools for the 2nd wave you will have to counter less bonus in the 2nd waves, just as an example.
