I understand the flanks overflow to the courtyard and the keep but if there are an overflow of defenders which causes for a 2nd or even 3rd phase do you set up only for the overflow? Or fully load up your spaces with attackers? If there are 2 tool slots on the defender side the first indicates 5 rocks and the 2nd 3 flaming arrows how will those be utilized within each phase?

I'm not quite sure on your question but:
For a powerful attack, you want to send as many soldiers as possible to be able to win the fight in the keep in case of support.
So yes, you send all soldiers you can usually. If you are certain you can defeat the wall on the first wave, then you can send soldiers on the first wave only too. And if it says 3 flaming arrows, that means he has flaming arrows for three waves if there are attacking soldiers/defending soldiers on the specific flank.

Your question isnt total clear, but here I give you some great ways to attack
ATTACKING:
When attacking a strong opponent, it's important to max soldiers (about 50% veteran maceman and 50%veteran crossbowman) and max siege tools. In each attack, there are 4 waves. That means when you fill up that first wave, click the arrow over to the second wave and then the third wave and then the 4th wave and max them out with soldiers as well. Currently you can send 1040 soldiers in one attack against a high level opponent. Make sure to use siege and mantlet tools. Standard attack Set up that has been proven very effective is: 1st Wave: ALL Vet Crossbow with 20-25 Mantlets and the rest ladders on the Flanks. Use Rams, 20-25 Mantlets and the rest ladders in the middle with ALL Vet crossbow as well. 2nd Wave: Set up the SAME as the first Wave. 3rd Wave: ALL Vet Macemen with Moat tools and ladders on the flanks. ALL Vet Macemen in the middle as well with Moat Tools, Rams, and ladders. 4th Wave: Set up the SAME as the third wave (same soldiers same tools.) Notice I said Nothing about using Moat Tools in the first two waves! Don't be alarmed, its been Proven to be very effective
