Do i have to negate the bonus effect of both their wall defences and their gate defences in the middle flank to be able to maximize my chance of breaching? Or do i just have to nullify either their gate or walls?

I assume the best chance of breaching and being succesful in the attack would be to negate the bonuses that they have on both wall and gate, although it is possible to send an attack leaving out one or both flanks and still a comprehensive victory. It's all circumstancial on how strong both you and the defender is. If you think you are much stronger, just nullify one. If it's even enough try negate all their extra defensive bonuses in several waves.

With several attack waves. You mean doing several attacks in sequence and in the first attacks only equipment with one soldier or something?
