I Have three issues:-
1. I moved 100 troops from my main castle to my castle in Burning Sands. They vanished, no longer in main castle but never arrived at Burning Sands castle. Any ideas?
2. Every 15 minutes or so I get a "Food Shortage" message at my main castle and I lose 5 troops, I have 72000 food which will last me 16 hours but the messages keep coming. Help?
3. I always get the "your castle is burning" message on start-up that disappears if I go to another castle but re-appears when I return to my main castle. Nothing in my main castle is burning. Help again?

I cannot explain issues1 or 2, but issue 3 is not an issue at all.
You simply have burning buildings, most likely, hidden behind other buildings. The best way to locate the flames is to go to the 'Construction Menu', then click on "hide buildings in the castle". That should make your buildings disappear and the inside of the burning castle should look like this: http://prntscr.com/a5936r
You should be able to identify the hidden burning building by finding the one building with the flame symbol on it. http://prntscr.com/a595qh
